In particular this is interesting, as I haven't delved into the CWG, CLC or NCO as yet.

One thing I'd also check is whether the issue is actually coming from the compiler settings or the device configuration rather than the code itself. A minimal test program can really help narrow it down. Once that works, it's much easier to spot what's different in the main project. Hope you get it sorted!
